Annealing temperature sits just below the melting point
The primer's melting temperature (Tm) is where half of it is bound. You run the PCR a few degrees cooler so the primer holds firmly to the right target without sticking to the wrong ones.
Too low and the primer binds loosely all over the template, giving non-specific bands. Too high and it will not bind at all, so you get no product. The Tm − 5 rule is the starting point; the real optimum is found by testing a gradient within a couple of degrees.
Getting Tm from the primer
For a standard primer of 14 or more bases, Tm comes from its GC content and length. GC pairs have three hydrogen bonds to AT's two, so a GC-rich primer melts hotter.
- GC content is the fraction of G and C bases. Aim for 40–60 percent; below that the primer is too weak, above it can cause specificity problems.
- Length of 18–25 bases is standard. Shorter primers lose specificity; longer ones raise Tm and the chance of secondary structure.
- Salt matters too — higher Na⁺ or Mg²⁺ stabilizes the duplex and nudges Tm up. The nearest-neighbor method accounts for this more precisely.

GC content is the dominant lever. This is why two primers of the same length can need very different annealing temperatures.
